Hylian religion is centered around the three golden godesses Din, Nayru and Farore. Together they created the world and then left a portion of their power in the holy Triforce, a three-piece object that can grant wishes. The current whereabouts of this item are unknown, but it's possible that the three pieces belong to the current day incarnations of Gannon (the demon king), Zelda (the princess of the Light World) and Link (the hero of time). When evil tries to seize the full triforce, an incarnation of Link will rise to prevent it.
You find some mythical similarities between Hylian religion and Christianity. Hylian religion also speaks of a great deluge that covered all of the lost land Hyrule in water. However, because of the fact that there are different timelines (because of the time travel!) it's difficult to know if this is connected to the Christian deluge myth.
It used to be one of the dominant religions, but many people left it for Christianity because of the perceived benefits (the Bible gives you access to fire magic, for example, as clearly evidenced by The Legend of Zelda for the NES).
We know today of this religion through the great man Shigeru Miyamoto, who through the less convenient medium of video games conveyed the truth.
