Perhaps in the future, and where the same situation occurs, she could move to sit with a female.She has no way of vetting them, so it seems to me that there's no other option in a potentially unsafe situation.
Whether occupying an empty seat with a bag is the best way to deal with potential unsafety is a different question.

If it becomes a regular problem the transit authority will make a rule. She is cowardly, possibly a rape victim, shut in or someone who has never been anywhere or done anything. A simple rule will make the situation more clear to her, and she'll either allow someone to sit or get up herself. Let me explain. When I was in 9th grade I sat down next to a young girl on the public school bus. Some idiot 3 years older than us wanted to sit next to her, and I refused though he threatened me with a razor blade. I wouldn't let him near her, even though I didn't know her. My protective instincts I guess and perhaps a bit of youthful hubris. He withdrew the razor blade and gave up. Now then, why shouldn't a woman protect herself? Its just a seat on a bus, and its hardly an insult.
