What did he do?
He saved a lot of whales. If you are asking what he is accused of, I don't know, and the video doesn't say. Sea Shepard is known for a very radical approach. Unlike Greenpeace, whose first goal was always to create awareness and hope for political solutions, Sea Shepard did that only as a by-product. They have actively prevented whalers from doing their "job". Depending on your moral view, you can see that as vigilantism or as emergency relief.
My guess is that Japan is accusing him of property damage and reckless endangerment of the crews.

Yeah. It's why I'm curious. One episode I watched years ago he faked a hostage situation by sending people to a.ship and having them claim they were being held hostage.
I care about the whales, but if you're going to do stuff like that you have to realize, understand and accept you are breaking the law. Susan B Anthony may have been arrested for an outlandish reason, but we can point to a law she did actually break. And with this there is something that happened.

One episode of what? This rumor is almost 20 years old which would be plenty of time for someone to have shown some sort of proof somewhere, at some point. As far as I can tell nobody ever has.

So if you've seen an "episode" of something that actually verifies the rumor, it would be great if you could link to that.

It was that Whale Wars show. It even showed people boarding the ship (search results are overrun with the news story you linked to). Maybe it was faked because it was for TV, but regardless he is widely considered an eco-terrorist and ship sinking is something he's demonstrated he'll resort to.
