The Biblical answer is in Genesis 7:11, "In the six hundredth year of Noah's life, in the second month, the seventeenth day of the month, the same day were all the fountains of the great deep broken up, and the windows of heaven were opened."

and Genesis 8:3, "And the waters returned from off the earth continually..."
And what exactly do you presume these "windows of heaven" to be? Is that like when you pull the plug in the bathtub?

There are three heavens, the open firmament of heaven (sky), the firmament (space), and heaven. Presumable the waters came from heaven.
So I'm know this has already been asked of others, but how if this was literal as you seem to take it, did Noah get the regional based animals to their various regions? ex: Koala bears and Kangaroos live in Australia only. Polar bears, penguins, rhinos, etc etc.

So your answer to the scientific fact of there not being enough water on earth to cover it is "God did it".

Using that logic we can throw out all scientific theories and facts and simply presume that God did it.

God made the Earth appear to be 4 million yrs old, but it isn't.
God made Geological evidence refute the Global Flood theory, but it happened anyway.
God made Biological evidence refute the Global Flood theory, and Creationism, but they both happened anyway.
God made Archeological evidence that disputes the historical accuracy of the Bible, but it happened anyway.

That doesn't seem to have been Noah's responsibility. Also keep in mind that I in no way try and reconcile Biblical history with natural history.

O.K., so what do you think this means in English. Since heaven doesn't exist and doesn't have windows, and there are no fountains in the deep, and the earth is round so doesn't have an edge for the water to fall off. In plain English, what do you think this passage means?

The original question here was where did the water go when it receded? It didn't have anywhere to recede to, did god open the windows again hook up the shop vac?
The Bible doesn't not address the mechanics of the waters return to where they came from.

So god magicked the animals from the Ark to their various regions? You know Harry Potter could prolly do that too, maybe we should ask his opinion..
